windows do not appear in lower panel

Binary package hint: gnome-panel
I updated my system this morning. I have been updating daily for firefox 4 beta updates and now windows that are opened do not appear in the panel and if I minimize them they are no longer accessible. I recently changed from using drivers for an onboard AMD graphics controller to drivers for an nVidia Card controller. I launch alarm clock on start up and this is opened so that the title bar is inaccessible and now there is no panel button to access it either some of my Firefox windows appear in the panel but not reliably and Nautilus windows mostly don't appear in the panel and so can not be minimized or they are lost.

Sorry, I forgot to mention that if I do show windows, the windows which do not show in the panel also do not appear in the show windows display either.
