I have a similar problem in Ubuntu 9.04.
Sometimes when I hit "Shut down" in the System menu, the system will not halt but instead the gdm login screen turns up.

After this happens, I click the shutdown button on the login screen, and a message turns up saying something like:
Will not halt
unable to iterate IDE devices: No such files or directory
But it still halts anyway, though there must be some problem for this to turn up.
