I have a similar problem in Ubuntu 9.04.
Sometimes when I hit "Shut down" in the System menu, the system will not halt but instead the gdm login screen turns up.
Although they may not not related, this situation is very similar to this one: https://bugs.launchpad.net/ubuntu/+source/italc/+bug/367960

After this happens, I click the shutdown button on the login screen, and a message turns up saying something like:
Will not halt
unable to iterate IDE devices: No such files or directory

But it still halts anyway, though there must be some problem for this to turn up.
