Bug Description
Inkscape 0.47
I often work with three or more layers. When I open up the (docked) layer window, it assumes I have two layers, judging by it's default height. So the first thing I have to do is always drag down the resize bar between the newly opened layer window revealing all my layers.
Instead, I'd like the layer window to open up revealing all my layers. That is, the default height would be dependent on the number of layers the SVG contains.
Reproduce:
1. [Ctrl+Shift+L] Open the Docked Layer Window in an empty drawing
2. Create two new layers
3. Close the layer window
4. [Ctrl+Shift+L] Open the Docked Layer Window
5. Note that only two layers are visible

reproduced with Inkscape 0.47 and 0.47+devel r9529 on OS X 10.5.8
Same issue when using other dialogs with variable height in docked status (like Swatches, Preferences, Filter Effects). The dialogs seem to reuse the same parameter for the height of the dialog window and are initially rendered at a (default?) height displaying only a small portion of the content. Changes to the window size are not stored between sessions.
