Just to note though not that helpful -
if you set the opacity to 0.0100 then it works fine though obviously the shadow will still be drawn if the png plugin is enabled

Well after disabling then re-enabling png it's doing a good job of
matching shadow opacity to panel opacity so @ 0.0100 iit's the same as
0.0000 on this screen

This has gone from bad to worse, now any transparency can cause a new issue.
With the default 2x2 layout move a window from either of the 2 top viewports into a lower viewport.
Switch viewports, any part of the panel that had the window over now will permanently show that window, even if the window is moved or closed

Attached vid show extreme example, can happen in a more subtle manner

This can't happen in a 1x4 layout

Note that the above concerning window shown in the panel does not happen with synaptic package manager, it's handled correctly

Happens here as well.
The global menu is drawn black when using a 100% transparent
panel.

For those having this nasty issue, try enabling the JPEG plugin, and using 0.01 for opacity.

compiz 1:0.9.7.6-0ubuntu1 has made it a bit more usable - the black underlay text now disappears after a few seconds.

*correction
That should be a few milliseconds. You can still see the black underlay text though.

I upgraded an installation with a transparent panel from 11.10 to 12.04 yesterday and I had to change transparency to 99% to make it usable/look better.

Bug confirmed here in Ubuntu 12.04 LTS with Unity 5.12. Perhaps the bug title should be edited to be more version-neutral?
