Carsten,

I have just installed the molecule viewer Avogadro. I get similarly distorted images like in your bug report #289106. Likewise, the canvas sometimes tends to stay on top of all other windows. I have run the program under Gnome with 3D effects enabled.

Thus I suggest you mark your bug report as a duplicate of this one.
