It seems like these two commands together get them back in sync:

synclient TouchpadOff=0
gconftool-2 --set --type boolean /desktop/gnome/peripherals/touchpad/touchpad_enabled true

Either one of them will make my touch pad start working, but both together seems to fix the problem.
