I am using Ubuntu 16.04LTS and had a similar behavior. I have External Dell monitor and whenever I was visiting sites that has flash, or moving the windows my monitor was flickering like crazy.
Setting the refresh rate to 60Hz made everything fine.

xrandr -s 1920x1080 -r 60.00
