There are graphical glitches when running Wine/Windows programs under Unity. The behaviour in unpredictable. I've seen the Unity launcher appear in fullscreen, I've seen title bars of windows go missing. On another computer, a Windows game running under Wine - in Unity - would run much slower compared to running that same game in GNOME.
There are basically 2 problems with Unity and Wine. 1) Graphical glitches occur. 2) Wine runs slower in Unity.
None of these problems occur when running the Windows programs in Wine - on the same computer - under GNOME.
