Thanks for making Timer-Applet better by reporting this issue.

This is a known issue, and it is due to the pulsing panel icon. You can deactivate the pulsing panel icon by updating to Timer Applet 2.2b1.

You can download the .deb here, supposing you have a 32-bit processor:

Otherwise, there's the 64-bit version:
