This is basically bug #1326513, apps get lost in the case unity8 crashes, and if it so happens that there was an app in the front, there's no saying what will happen.
It's still not clear what should happen... We could tell ubuntu-app-launch to kill all the apps when shell is lost, or when it's starting again...
