Wow, this one's weird. Some observations:
1. It only happens once.
2. It also happens if you click on the menu entry instead of using the runner.
3. Doesn't happen if you run `nautilus` in terminal.
4. The Exec line of the desktop file is `nautilus --new window`.
5. Doesn't happen if you run `nautilus --new window` in terminal.
Don't have any clue how one fixes or where it's coming from exactly, but I suspect that desktop file is somehow involved.
