I've tried the specified kernel
$ uname -a
Linux jb-desktop 2.6.38-9-generic #43~lp787590v201106021536 SMP Thu Jun 2 14:37:57 UTC 2011 i686 i686 i386 GNU/Linux

But still the same problem.

I've also tried to remove the power supply after powering off from ubuntu, the reboot was ok. So indeed there could be something that is not correctly powered off in the computer.
