Same here, just installed Ubuntu Karmic Koala, default (64bit) install, only changed back to pidgin from empathy...
It says the following when I change my status using the indicator-applet-session and then bring up the pidgin main window:

"Welcome back!
1 account was disabled because you signed on from another location:
<account name>"

With a button to re-enable, which just works fine, but it's annoying nevertheless. This does not happen when I change my status from within Pidgin.
Versions I have installed according to Synaptic:

indicator-applet: 0.2.0-0ubuntu2
indicator-session: 0.1.7-0ubuntu3
indicator-applet-session: 0.2.0-0ubuntu2

Another issue I'm having is that the wrong status icon is displayed next to my username in the top-right corner when I set my status using either the indicator-applet-session or Pidgin itself to "Invisible". The "Busy" icon is then always displayed, although sometimes I can see it changing to the correct invisible icon first and then after a split-second changing to the "Away"-icon. The correct status is set in Pidgin, but the wrong status-icon is displayed.

I figured out that indicator-applet-session on status change also triggers

1000 2363 0.0 0.3 9264 3404 ? S 13:20 0:00 /usr/lib/telepathy/telepathy-salut
1000 2368 0.4 0.5 11280 6096 ? S 13:20 0:00 /usr/lib/telepathy/telepathy-gabble
1000 2374 4.0 1.5 19872 15520 ? S 13:20 0:02 /usr/bin/python /usr/lib/telepathy/telepathy-butterfly

even if empathy is not running. Now telepathy-* (empathy backends) log in and kick out pidgin.

Changed in indicator-applet:
status: New → Confirmed

AIUI this is by design. I could be wrong, and I hope one of the more knowledgable devs will comment on this.

I am seeing this as well, while logged in to MSN. When I change status from within Pidgin, everything works fine.
From running
ps aux | grep telepathy
I can see that I have
/usr/lib/telepathy/mission-control-5
running

After I set status using indicator-applet-session I can see that "/usr/bin/python /usr/lib/telepathy/telepathy-butterfly" is now also running, and Pidgin indicates "1 account was disabled because you signed on from another location:"

After I click "Re-enable", and Pidgin signs in again, "/usr/bin/python /usr/lib/telepathy/telepathy-butterfly" is no longer running

for what its worth...

i never had this problem with pidgin, until the first time i decided to try out empathy.
it was instaled by default in karmic, but i never used it. and when i did, this started to happen.
the wrong status issue too.

now i uninstalled empathy, but the problem remains.

yes, i know my methods of solving software problems are tottaly naive, but i just crashed in form the windows truck. so bear with me.

I guess I solved it (for my particular problem, anyway).

if you're not going to use empathy, you have to FIRST disable your accounts, even if you're going to uninstall it afterwards.

pidgin now works just fine with all status changes.

This problem is not yet fixed in Lucid; It still does the same thing, logs out pidgin when you change the status.

Bug still present, with most-current Lucid.
By using the walkaround from #6 I could use it again, also that's no perfect solution.
I would consider this a bug, not a wishlist entry...
