You have to click the "Crop" button BEFORE clicking "Apply". The "Crop" button is in the upper-left corner of the crop button, diagonally opposite the "Apply" button.

This is a confusing and user-hostile layout. Upstream bug http://bugzilla.gnome.org/show_bug.cgi?id=408342.
