Same behavior for me. Avidemux 2.5.6 on Linux Mint 13 (Maya) - it's perfect. Avidemux 2.5.6 on Ubuntu 14.04 - the problem occurs.
In my case, the conversion to AVI container crashs Avidemux after few minutes during the encoding process :
