Maybe I got this specific problem because I was upgrading touchpad-indicator in the following way:
- I removed the old version via the ubuntu software center
- I installed the new version.

Probably the config file of the old version was not removed, but the installed files were.
When installing the latest version version the installed config file was not upgraded with the new paths.

Did you do a fresh installation or an upgrade?
Are you sure you've the hidden flag unchecked in the preferences?
Did you try to manually add touch-pad indicator in the start up applications (just type startup at the dash to get there)?
The executable can be found in : /opt/extras.ubuntu.com/touchpad-indicator/bin/touchpad-indicator
