I think that most applications will use $HOME to write their hidden user-configuration files and folders, so a default .snap would make sense in my opinion. A normal user would not want to navigate the snap folder structure on a regular basis. The home plugin can be used to read and write application-specific user documents.
Move /home/user/snap to /home/user/.snap or add a per-user option in /home/user/.snaprc?
