I use Pinta 1.6 on Ubuntu 14.04 LTS and I can't reproduce this problem. This is a bug in Pinta 1.3 or there is something specific in your system. I strongly suggest you to upgrade to Pinta 1.6, because it is way way way more stable then any previous version. See installation instructions: http://pinta-project.com/howto/installing-pinta

Please report back if problem is solved in Pinta 1.6.
