Tested with Inkscape 0.48.1 and 0.48.2 on Mac OS X 10.5.8 (GTK+ 2.24.4, various GTK+ themes):
> syndromes when right clicking on the color palette:

Not reproduced: the context menu of a color swatch in the palette below the canvas area opens as expected when right-clicking on a color swatch (using the 'Inkscape default' palette, but also in the 'Auto' palette when working with custom swatches).
> - It get confused with the scroll bar. Then playing repetitively
> with it made inkscape crash.
Not been able to reproduce either.
> - It display the end of line marker list (ex: arrow heads) as a menu.
Not been able to reproduce either.
- Which version of GTK+ do you have installed? (This might vary depending on which Ubuntu version you are using).
- Does it make a difference whether you have the Inkscape window maximized (window manager) or in fullscreen mode (Inkscape menu 'View > Fullscreen' or <F11>) or as normal window (not maximized nor full screen)?
