Not reproduced with Inkscape 0.48.1 and Inkscape 0.48+devel r10191 on OS X 10.5.8 (i386):
Both exported EPS files are identical:

Please attach a sample SVG file which exposes this error and both exported EPS files.

Which software did you use to verify the content of the EPS files?
