I was also having the problem of the "linked file..." error triggering. Some PDF files would import and others wouldn't. Files came from the same source. They are mechanical drawings. I tried reinstalling Inkscape from the downloaded copy I had (32 bit). I thought I had tried everything. I discovered one more thing to try.
I had originally installed Inkscape 0.91 as a 32 bit. So... I uninstalled again and deleted the download copy, and then, after realizing that Inkscape had separate 32 and 64 bit versions, I downloaded the 64 bit version and installed it. The previously unimportable files now import just fine. Problem solved. (hopefully!!)
