With regard to the second issue:

That's a regression in Inkscape 0.48.0, fixed for 0.48.1, see bug #591586 “[connectors] 'z' segments closing a path are ignored”.
> Dragging that same connector end point back to right side,
> makes the connector invisible under that rectangle.
The connectors are not 'under' the object they are connected to (in the sense of stack order) - the connectors are rendered so that they start at the edge of the connected object and do not overlap.
