In your configuration, I can increase the size of the dialogs, but not decrease it. That's because the minHeight of the Align & Distribute dialog which is also in that region must not be undercut. For more info see https://gitlab.com/inkscape/inbox/issues/1352#note_271596770. If I misunderstood the issue, please reopen at Gitlab.
