Based on your comments you are using current inkscape trunk (0.48+devel) and not current stable (0.48) [1]: please check the preferences as described earlier for the newly added option to change the size of the node handles:
1) open Inkscape Preferences (Ctrl+Shift+P)
2) in the list on the left side of the preferences dialog, select
   'Input/Output > Input Devices'
3) in the panel on the right side of the preferences dialog, adjust the
   'Handle size' by dragging the slider further to the right

As explained earlier to Vladimir in bug #172059, this setting so far only affects nodes and node handles, but not yet the transformation handles (arrows) of a selection (-> the bug status is 'In Progress').

This next major release 0.91 will be based on current trunk (0.48+devel) which AFAICT is what you have installed via Ubuntu PPA 'inkscape-trunk'. You can verify which version you are actually using via Inkscape menu 'Help > About Inkscape'. Note that 0.48.4 is the official stable version, and that current trunk uses '0.48+devel' as version string.
