The issue is not related to PDF export nor to PDF+LaTeX export: connector lines are incorrectly rerouted on document load - this occurs whenever the file is (re-)opened in Inkscape (GUI or command line).

The trigger is a combination of connected object types (Inkscape shapes) and their stack order relative to the connector lines: in this case, the second green circle (top right) is stacked on top of the connector lines. Attached modified file (all connectors are stacked on top of the connected shapes) exports fine to PDF (from the GUI and from the command line, with or without LaTeX support).
