When I restart gnome-shell with Alt-F2 r, my desktop "shifts" down and to the right. Check out the attached screen shot of the upper left corner of my screen after a restart.

I suspected this might be due to the fact that I had the dock extension enabled, but I disabled it and the problem didn't go away. Might it have something to do with the fact that I have two monitors?

Note that if I restart multiple times, it does not shift further and further; it only shifts as far as shown above.

Sounds more like a gnome-shell (or mutter) issue than a nautilus issue

This is a mutter bug and will be fixed with next week's mutter 3.4.1.

I'm keeping the gnome-shell task open as that's what people will probably search for.

Switching off the "Have the file manager handle the desktop" option in gnome-tweak-tool provides a temporary fix to this bug suitable for anyone who doesn't use the Desktop as a file storage space.

This bug was fixed in the package mutter - 3.4.1-0ubuntu1

---------------
mutter (3.4.1-0ubuntu1) precise-proposed; urgency=low

  * New upstream release:
    - API change: the meta_display_add_keybinding() function added in 3.4
      wasn't usable from a GNOME Shell extension, so has been changed to take
      a GSettings object rather than the name of a schema
    - Fix a crash in the default plugin (not used in GNOME)
    - Make the <Super> key work when set as the mouse button modifier
    - Don't try to automaximize non-maximizable windows, fixes misaligned
      wallpaper (LP: #964796)
  * mutter-common.gconf-defaults:
    - Restore Ctrl+Alt+T shortcut for opening the terminal in GNOME
      Shell (LP: #952223)
  * mutter-common.gsettings-overrides:
    - Add Ctrl+Super+Left/Right shortcut for semi-maximizing windows
      (LP: #982719, LP: #969235)
