If the file were a native Inkscape svg, I would consider this a likely bug.
However, the provided file has all the attributes of a pdf imported into Inkscape.
Import of foreign filetypes is rarely a perfect conversion. This is true of most software. It is usually suggested to save in a program's native filetype to retain full functionality.
How the fact that the file was imported from a PDF changes that however inkscape displays a file, it should export it the same way ?
Here, there is clearly a problem in the generated PDF.
The file is an SVG file that complies to the SVG standard, so inkscape should be able to open it, work with it, and export it to another format.
I would suggest not a bug, but the svg is a likely imported from pdf or similar.
Transparency and color are better preserved after un-grouping all objects until no groups remain, before saving as new pdf.
