Windows losing focus after the start/restart of Unity

Bug Description
After Unity starts (or is restarted after unity --replace), all windows suddenly lose focus after around 20 seconds. So, it seems something is stealing focus after a short period of time after starting up. This causes some Autopilot failures and great annoyances.
[Test Case]
1. Restart Unity (unity --replace)
2. Instantly open up any window (terminal, gedit), make sure it's focused
3. Wait up to 60 seconds not doing anything
-> Suddenly all applications lose focus
Version used: unity from staging (6.12.0daily12.
