Mmm. If homebrew is adding stuff to /usr/local, it must be getting around SIP. Perhaps the subfolders of /usr/local can be stored.
I will admit I don't use homebrew, as MacPorts works nicely on my older systems and on every system since then, so I haven't played around in /usr/local much.
