Cleanup FIXME and TODOs from bootstrap scripts

Bug Description
I'm using virtualenv's bootstrap capability in the Coopr software, and the bootstrap script contains various FIXME and TODO notes. My Hudson tests catch these are report them as action items that need to be resolved.
Of course, this isn't a big issue, but I think it makes sense to move every FIXME and TODO note into a bug database for comprehensive tracking!

FIXME and TODO comments are a useful way to track things that aren't properly bugs but might need more attention later, directly at the relevant code location. Perhaps there are some that ought to be made into tickets, but I don't think this is a serious enough issue to warrant a full sweep of all of them.
