I had this happen again today. I had to set the 'focus mode' back to 'mouse' and the 'auto-raise' to 'off'. They were :
[~]$ gsettings get org.gnome.desktop.wm.preferences auto-raise true [~]$ gsettings get org.gnome.desktop.wm.preferences focus-mode 'click'
and afterward setting them back again :
[~]$ gsettings get org.gnome.desktop.wm.preferences auto-raise false [~]$ gsettings get org.gnome.desktop.wm.preferences focus-mode 'mouse'
As it happens, I also had to reset :
[~]$ gsettings get org.gnome.desktop.wm.preferences raise-on-click true [~]$ gsettings set org.gnome.desktop.wm.preferences raise-on-click false [~]$ gsettings get org.gnome.desktop.wm.preferences raise-on-click false
