The problem is that, bamf and unity actually depends on the WnckScreen's "active-window-changed" signal (http://is.gd/mq8DuH), that it's not emitted when nautilus is opened.
I've noticed that this doesn't happen if before launching the nautilus home you kill (restart) bamfdaemon... Can you confirm this?
