A workaround that did the trick for me is to create a basic script that I placed in 'Startup Applications' to launch the Ubuntu One applet, kill it, and then re-launch it. Ubuntu One then properly comes up in the state I chose in the applet preferences.

Not a fix, but helps until the bug is quashed.
