Thanks for reaching out. Could you please head to "Manage applications" section of your device, and clear application data of Ubuntu One Files? You will not need to sign in again, but the cache will be wiped, and this might help. I am not able to reproduce this issue.

There's other way you can check this. Sign in to https://one.ubuntu.com/files in the browser, then visit
https://one.ubuntu.com/api/file_storage/v1/~/Ubuntu One/path/of/your/directory - then hit Ctrl+F in your browser and type in the folder that is missing. Can you find it on the page?
