I have experienced the same issue.

Linux kernel 4.12 (easily installed using Ukuu
http://www.omgubuntu.co.uk/2017/02/ukuu-easy-way-to-install-mainline-kernel-ubuntu)
completely resolved this issue with the PCIe bus for me.
