Zim was listed as an alternative, but not the standard application for opening Zim notebooks. From the context menu, however, it could not be assigned, as it did not appear in the 'other applications' list (as described in the original bug report).
The problem was fixed by adding the following line to /etc/gnome/defaults.list:
application/x-zim-notebook=zim.desktop
Zim now is the default application for opening Zim notebooks. But it still does not appear under 'other applications'.
I confirm the same problem after installing zim 0.54-1 on the following system:
Ubuntu 12.04.2 LTS precise
Kernel 3.5.0-36-generic
architecture x86_64
