Thanks Catscrash. Fixed the issue I was having in Jaunty. More complete details for others:

sudo apt-get install compizconfig-settings-manager

System->Preferences->Compizconfig Settings Manager

Search for "Workarounds" and Tick "force synchronization between x and glx"

Should really be a default for Compiz on Gnome, I think.
