What do you mean with a “new” kernel? Which version? From the jaunty APT source or from some special source? If the latter, how about security fixes?

Does the ACPI/APIC thing have something to do with this bug at all? This other bug report where disabling ACPI/APIC was suggested was about freezes which were not necessarily related to X11 and desktop effects, AFAIK.
