I know how to fix it, but I don't know how and where to commit the change. It's frustrating...

The attachment "Makefile.am" seems to be a patch. If it isn't, please remove the "patch" flag from the attachment, remove the "patch" tag, and if you are a member of the ~ubuntu-reviewers, unsubscribe the team.

I can confirm that this bug has been present for a looong time, and it is trivially easy to fix as well. Just add the following line to xournal.xml right bellow the "<comment>" line:

<icon name="xoj"/>

The full xournal.xml file:

<?xml version="1.0" encoding="UTF-8"?>
<mime-info xmlns="http://www.freedesktop.org/standards/shared-mime-info">
        <mime-type type="application/x-xoj">
                <comment>Xournal note file</comment>
                <icon name="xoj"/>
                <glob pattern="*.xoj"/>
        </mime-type>
</mime-info>
