I think the GNOME keyboard manager is massively broken (Seb, ideas?). Could you
please try whether any of the following fix it?
setxkbmap -symbols 'inet(hpi6)' -option 'altwin:super_win'
setxkbmap -symbols 'us(inet(hpi6))' -option 'altwin:super_win'
setxkbmap -symbols 'pc(pc104)+us(inet(hpi6))' -option 'altwin:super_win'
