Same here with Ubuntu 14.04 and Compiz running without the Unity plugin.
As mentioned in https://bugs.launchpad.net/ubuntu/+source/unity/+bug/971147, this seems to be a systemic problem. xdotool windowmove --relative `xdotool getactivewindow` x y shouldn't move.
