If anything, it's the other way around.

Even though Palutena was already an existing character before Uprising (or any of the Smash games, for that matter), Uprising was the first game to develop her character, give her an actual personality, or even give her a major role in the game at all. In the original Kid Icarus, the object of the game was to save her from Medusa and she could be seen briefly at the end (depending on which of the game's five endings you achieved). That's the most that was ever seen of her prior to Uprising (I never played OMAM, but I'm assuming her role was similar to her role in the original). Also, her moveset in Sm4sh is based around the custom powers in Uprising. However, she herself doesn't use these powers in the game, but instead bestows them to Pit for the player to use on the Ground segments of each level. If Sm4sh wanted to stick to her "real" moveset, then the attacks in her boss fight in Uprising would have probably made an appearance.

As for Dark Pit, his appearance in Uprising was most likely based off Pit's "Fallen Angel" palette swap in Brawl, but he too was given his own character and personality in Uprising, just like Palutena. While I feel that there was a lot of wasted potential in making him a clone in Sm4sh instead of giving him a different move set (seriously, there's like 9 or 10 different classes of weapons in Uprising, and in Sm4sh he gets the same two types of weapons that Pit has, three if you count the Guardian Orbitars), it kind of makes sense, since in Uprising, he is a literal clone of Pit.

Also, DP's inclusion in Sm4sh was a somewhat last-minute decision, because creating a clone character takes far less time than creating an entirely new one, so he was kind of like a "bonus." A somewhat disappointing bonus, IMO, but still a bonus nonetheless.
