Binary package hint: update-notifier
After the patches submitted here:

the update-notifier icon's background is in most cases transparent. However, in some cases the original grey background is shown. Could it be that some parts of the code need further patching?
Steps to reproduce (note there have to be some upgradable packages in the repos for this to work, otherwise the notifier's icon will not be shown):
1. Open Synaptic, enter your password when prompted and hit the reload button. See that there are some upgradable packages.
2. Do not upgrade any packages, simply exit Synaptic.
3. After a few seconds, the upgrade-notifier icon will pop up in the notification area. Its background is grey instead of the expected transparency.
Note that in order to see this, the panel's background colour must be either transparent or other than the default gnome grey.
