I'm trying to reproduce the problem right now.

Do you see anything in your ~/.xsession-errors related to that problem?

Does a) "no message" mean the window was complettly empty? And b) that clicking
on close just didn't do anything? Can you please send me your
"~/.update-notifier/hooks_seen" file too?
