I am getting the same problem , however in my case when I press on the CHECK button, the application hangs and I cannot stop it not even with Control C from the terminal.
I tried it from both Gnome3 and Gnome Classic sessions.
Note: I just install Ubuntu 11.10 Oneiric 64Bit

Here is the error message:

$ update-manager

(update-manager:15521): Gdk-CRITICAL **: gdk_window_get_pointer: assertion `GDK_IS_WINDOW (window)' failed

(update-manager:15521): Gdk-CRITICAL **: gdk_window_get_pointer: assertion `GDK_IS_WINDOW (window)' failed

When I press CONTROL C I Get:

^CTraceback (most recent call last):
  File "/usr/lib/python2.7/dist-packages/UpdateManager/MetaReleaseGObject.py", line 42, in check
    def check(self):
KeyboardInterrupt

But has no effect!!!

As a work around, I am using apt-get utility from the terminal.

I hope it will be fixed soon.
Thanks
