Same for me. And it's not a problem of Banshee - I installed a patched Evolution indicator from Geoff Goehle's repository and it behaves the same way. The window doesn't get focus, you have to click on it.

It's a bit annoying if I want to just check status of e.g. Banshee and close it's window. If there's another application's window below it (e.g. a browser with lot's of tabs) and I click the 'close' button in the menu panel, I'd close the browser, not Banshee which is visible.
