I could think of this solution:

Currently you save a list of all the desktop files that are pinned. Why not save all desktop files and for each of them save a flag representing, if the desktop file is pinned or not. If should be not too hard to implement.

This would be really great, because i order my programs in groups (at the top the networking stuff, then office stuff, coding programs and so on...)
