Just to add my two (euro)cents here, notice that the same happens to CrossOver applications. They works well launched by command-line or via nautilus application etc, but they do not appear anywhere in Unity. Nor the CrossOver setup etc. It seems that all applications that create a new top-level entry in normal gnome -> application menu are not available in Unity application menu.
