I've found that the problems also appears with qemu.
Whenever the mouse is considered idle within qemu, unclutter will hide the mouse pointer.
When I move the mouse pointer, it will appear at the top right of qemu window.
Using qemu might be easier to reproduce the bug than opengl programs.
