This severely limits the usability of the tool! I've resorted to opening an about:blank in Firefox to position behind Tweak Tool any time I need to use it.

Hmm, the patch along with the one from gtk+ <https://git.gnome.org/browse/gtk+/commit/?id=02ccfb5d62430590b11b2d3e34b6100e4a6ddcda> doesn't fix it for me - does it for you?

I also noticed that gtk3-widget-factory is also transparent. Is that the same?

same thing here under Ubuntu 14.10
gtk3 widget factory, gnome-tweak-tool and gnome-control-center backgrounds (some of the listed items) are transparent under gnome-fallback, and turn to black under gnome-shell. Even the second tab "resources" in gnome-system-monitor is transparent.
I turned the theme from Ambiance to Adwaita but the problem persists.

Please backport the fix for gtk3 and ubuntu-themes gtk3-widget-factory (GtkStack widgets) to Ubuntu 14.04 LTS release - users still see buggy gnome-tweak-tool, gnome-control-center, gnome-system-monitor, etc. - backgrounds of some windows elements are transparent under gnome-fallback, and turn to black under gnome-shell :(

Workaround :

$ gsettings set com.canonical.desktop.interface scrollbar-mode normal

It seems odd but this worked for me
